There is a native option in CWM to Deduct time from within a Time Entry.

Enter a time value to deduct from the time spent working on the ticket. PSA deducts this amount from the Actual Hrs field. For example, if you started the time entry before taking your lunch break, you can enter a value in this field for the length of your break.
